In addition to the independent research undertaken at EBRI, many collaborative research agreements and projects with outside institutes have been implemented.

EBRI is very interested in establishing collaboration between the best European researchers in Neurosciences and bring together leading scientist to explore new research directions with integrated and cross-disciplinary apporaches and formulate collaborative research projects in areas of common interest.

Several research projects are conducted in direct collaboration with the Santa Lucia Foundation IRCCS and the Neurobiology Istitute of the Italian National Research Council, CNR. The coexistance of the three institutes in one location (CERC) allows to join resources and to bring together different scientifc expertise.

EBRI is currently collaborating with Italian and foreign institutes (International School for Advanced Studies, ISAS, and Massachusetts Institute of Technology, MIT) and has interactions and agreements ongoing with local Universities (Università "La Sapienza" e Università "Tor Vergata", Rome).

EBRI and the Santa Lucia Foundation have signed an agreement with the Telethon Foundation to host scientists from the Dulbecco Telethon Institute. These talented scientists are selected by Telethon to conduct their independent work at leading institutions nationwide. In 2007 EBRI welcomed the laboratories of dott. Pier Lorenzo Puri (Laboratory of epigenetic pharmacology for regenerative medicine) and of dott. Valerio Orlando (Epigenetics and genome reprogramming lab).

Collaborative projects have also been recently established with CEINGE, the Centre of Advanced Biotechnologies of Naples.
